I like all generations for different reasons and I think they all have their merits. Gen 3 and 5 are my favorites for Pokemon design, Gen 2 has my fondest memories and a nice soundtrack and there wouldn't be Pokemon at all without Gen 1 (obviously).
I went ahead and voted Gen 3

I picked Gen II because I only (legally) own Silver, plus it introduced my favorite Pokémon and character. Those who knew me by my previous username will probably guess the former easily - extra points for anyone who can name the second.

I like them all, and each had its strengths and weaknesses, but if we're playing this game, then I'd have to say ...
1 >= 3 > 4 > 2, with the caveat that HeartGold is (for nostalgia reasons plus features reasons) probably my favorite to date. I know that sounds paradoxical, but I've always felt that 2 was weaker than 1 and that 3 was much better than 2, and even now I still feel that way. If we completely eliminate nostalgia, it'd probably be 3 > 1 and 4 > 2. I'll vote ...................... 1, I guess. But it's a tough call between 1 and 3.

I tend to weigh my choices heavily on the featured Pokemon, which is probably why Gen 2 gets my vote. The first two generations do almost no wrong for me Pokemon-wise, but Gen 2 has the edge for having more Pokemon that I absolutely love. (Jumpluff line? All time favorites here. Xatu line? Love 'em. Shuckle, Octillery, Lanturn, Furret? Love 'em. The starters? Love them too.) Weighing other factors more heavily, I'd guess, would close the gaps between 2/1 and 3/4 for me. Taking those pesky nostalgia goggles off would probably even things out a little more.
So I guess it'd be 2 > 1 > 3 > 4 for me. I'd rather not weigh Gen 5 here for a while, as it takes a while for new Pokemon to fully grow on me and I haven't played B/W yet.

I only played G1 and G2 games, so I'm not really entitled to rank G3 or G4, but a big reason I didn't play G3 and G4 is I didn't like the Pokemon designs, there were too many Pokemon to keep track of, and the plot was basically the same as the first two generations.
To this day, though, I'm not sure why I haven't played FR/LG and HG/SS, because those are basically "G1" and "G2" Pokemon only with the updated mechanics introduced in G3/G4. I guess it's because someone said the G3/G4 Pokemon were in it. I don't know if they are or aren't, but I haven't found the motivation to re-examine my childhood through the dual screen of a DS emulator (lol?). I can sort of agree with Talon ranking G2 below G1 at least. Frankly, G2 would have been grossly inferior to G1 despite the innovations save the big reveal that Kantou was accessible, and that GSC took place several years after RBY. That was hinted at with the Rockets, and the time machine trade, but it was still largely a surprise to most people, I felt. On a technical level, GSC was only a marginal improvement over RBY.

All you said is the villains have different motivations between games. The point of the games is to capture Pokemon, power game, beat the rival, beat the Elite Four or an equivalent and become the champion. And defeat the game's resident antagonistic organization in whatever it's trying to accomplish.
